Is an 80mm stem really that short, considering that the 53 and 55cm's come with a 100cm? Also, it's kinda nice that the 53cm gives me a 3/4" taller head tube, which lets me have higher handlebars.
Are they new to running a LBS? Print out this thread and show them that swapping out stems to provide proper fit is common practice. The customer should not be charged extra.

Just my $.02. I could be wrong.
