Mine are set up the same way, and it does get in the way in the drops a little. I think it would be pretty easy to get used to; I just got mine set up that way so I'm not sure yet. I would rather have routed fully under the bars.

I saw another alternate routing too, where the shifter cable runs under the tape up to the hood, then exits and loops back to the stops. I would have done it this way if I still had enough cable/housing length. It looks like it wouldn't get in the way if you did it right. Check it out:
