Most smaller saddle bags have two straps: one that goes forward around the seatpost, one and goes up through the saddle rails; it's the former strap that rubs on shorts, usually. Just cut off that strap, as the saddle rail strap is more than enough to hold the bag in place, and all problems are solved.
