Bikes: Trek 330 conversion 44/15

sore knees

So I've been riding fixed for about a week. Was really excited to finally get one so I've been hitting it pretty hard, and now my knees are starting to get sore. A little worse every day. Started just above the knee cap and is now spreading to just below. Needless to say I am going to take it easy for a few days.
Is this a necessary, transitionary pain as my legs strengthen up, or is my seat too low/high? I've heard that having your seat too low can be bad for your knees, but my pedal stroke feels okay to me.

Almost forgot: I am riding 44/15. Maybe my gearing is too difficult for a noob?
