Is this a necessary, transitionary pain as my legs strengthen up, or is my seat too low/high? I've heard that having your seat too low can be bad for your knees, but my pedal stroke feels okay to me.

Sounds like you know the answer. Take a break, do some patella femoral stretches and check your fitting.... and then ride hard at the CMWC!
