One thing I noticed in my title and original post is that I didn't make it clear that I am using the 4000 S tires (as opposed to plural 4000), so I clarified in my first post....
Those loose threads are not coming from the sidewall. They are coming from the
chafer strip. This piece goes from the edge of the sidewall, around the bead to the inside of the tire and is designed to (wait for it) prevent cuts and chafing during installation and use from rims with sharp edges.
Just cut them and go for a ride. No biggie.
I have THOUSANDs of kms on GP4000s tires (plus the same for my former team mates) with zero issues.
