This has happend to me before, 87 bianchi - originally took 27" wheels, slapped on 700c's. The front wheel was fine with "short reach" (don't ask me what the actualy measurement was, don't remember =), anyways the rear was too short.
With the original fork as well.
OK, but I'll bet the original 27" wheels did use the same reach brakes at both ends but with the pads at different heights in the adjusting slots. When you changed to 700c rims, one brake had enough adjustment left to align properly and the other didn't.
