It's down to occasional parts availability if you're building wheels. Let's say you find some NOS rim you really like, but they have 36 holes. Most good hubs are available in 36. A couple aren't. 32 seems to be more common currently.

Otherwise, it really makes no practical difference. Buy what you like, and a big +1 on good spokes (and a good wheelbuilder).
