As long as you are missing so much of the original equipment anyway, I think I would go ahead and upgrade it. Keep anything that was original to the bike though.

Many of the components that Schwinn put on the bike were also found on the Varsity, and that's where they belonged. IMHO Schwinn made a mistake with the Super Sport by not putting better components on it and doing more to differentiate it from the Varsinentals. That frame deserves better!
