Thighs 'sore' after rides....

hi, I just switched over to a larger frame (53.5cm to 55.5cm c-c, traditional straight top tube) and still trying to get the fit right. Well my apologies, I was dumb enough not to record down my previous ride setup (and I've basically stripped everything to build this new one). I'm 5' 11" with inseam of 88cm.

I've not felt as comfortable as before. Feeling that I'm using too much of my quads and getting a bit sore on the upper part of the knee (I sprained the same area before last year). In my previous ride, I had 17cm of post out of the tube. Right now, I have about 15cm on the 55.5cm frame (which adds up to the same crank to saddle height! 15 + 55.5 = 17 + 53.5) but I feel like my thighs are getting more workout that it should...

I switched from 170mm to 172.5mm cranks though, but it shouldn't make a difference (right?).

Should I play with KOPs? I did a quick one suspending a piece of weight from the bottom of kneecap and it appears that I am about 1cm behind the pedal axle.
