Most likely the spot on the rim that you are referring to is where the extrusion was joined together in order to form a hoop. On the highest quality rims that spot is welded and machined and all-but-invisible. On cheap rims the joint is just pinned and can be very visible. I don't think that you could make an imperfection like that happen by squeezing a handbrake.
