I'd guess it makes no significant difference in most applications.
Depends on what your goals are. One of my goals is to make the best wheels I can. Another goal of mine is to be fast. For years I have been shooting for finishing a particular 135 mile ride solo in under 7 hours. Last spring I finished at 6:59:45. The deeper rims and aero spokes on my new wheels are probably what made the difference. That was significant to me.
