I was just a little confused because the BB spindle wasn't all the way through the space on the crankarm, or is that a non issue.

Correct answer USE A TORQUE WRENCH! (Not that I do, but you should) 305-390 in lbs. (per Park tools)

The end of the spindle (axle) must not extend completely through the crankarm. The space is necessary in order for the crank bolt to provide preload on the tapered fitting. If the spindle extends completely through then the crank arm has worn excessively.
