Check out either Lombardi's in little italy, Patsy's uptown, Grimaldi's in Brooklyn Heights, or Totonno's in Coney Island. My suggestion is Lombardi's as it seems like you'll be downtown a lot anyway.

Oh, and if you eat meat, hit Katz's deli for a pastrami on rye with mustard with some sour pickles on the side.
