Is it possible your chain tension is too high? I just had a stupid thing happen today. I replaced the chain on my Haro SS, after counting the links. I put on the wheel, and it wouldn't go into the dropouts properly. Turned out that my eccentric BB was too far advanced, and I had to back it way off to get the new chain properly tensioned and the wheel straight.
