However, I went in without knee pain and I'm pretty sure lowering the saddle is what caused that. He gave me 2 shims to put in, and I gave everything a few weeks. Knee pain gradually got worse. I took the shims out, and the immediate pain was gone.
The lower saddle height had felt weird for a bit, and culminated with a nice bit of pain. I put on 200 mile weeks this summer and had knee pain. Raised the saddle 2.5-5mm and it didn't flare up again until it went down about 5-7mm during the fit. So it goes...
Get the footbeds as soon as you possibly can. The difference that they make is astonishing. My crappy OTC footbeds really made a big difference. Not quite enough of one, though, so the next step is Specialized BG, FTW. I need shoes...
