Without checking specs, I'm gonna hazard a guess that the flange spacing is indeed different. I know that it is different for the front (two spoke lengths as opposed to one length for the rim brake version).

Those hubs new come with a cenerlock spline cover (boot) I believe.

What I would do is use a spoke calculator for each of the hubs and see how it comes out.
