You are dropping to a low gear to pull away from the stop sign aren't you? If you're getting your speed up and then just stopping and trying to pull away in a high gear that could explain why you have trouble.

If you're feeling the burn just above your knees, try doing squats when not on the bike. I actually put some weights in a backpack and climbed up and down my stairs at home as many times as I could a few times, since that will accurately recreated pedaling (as opposed to one squat and then a short recovery.) It should make your uphill hammering be less miserable. I know it made my hammering a little more potent on this uphills, as well as my straight line speed.
