I worked in Cannondale dealerships from the early '70s, when their only product was a nylon seat bag, through the introduction of their first bike model in the early '80s and beyond, and I raced with guys who rode Cannondales. Never heard any complaints about harshness until the advent of internet bike forums.
The most likely explanation for the "harshness" reputation is that Cannondale criterium series bikes were the first ultra-short-wheelbase bikes they'd encountered for many riders, and short-wheelbase bikes, regardless of frame material, can make inexperienced riders feel less in control of the bike. For those riders, "disconcerting" may be a better word than "uncomfortable." After all, there are plenty of Cannondale riders who say that they love the way the bike rides.
