The question isn't whether it takes energy to cause the flex, but rather where the energy stored in the flex goes when it is returned. (like a spring)

No, he's saying that the energy expended is stored in the deflection of the frame and returned when the peddle force is reduced. Sort of like a person on the end of a bungee cord; it takes energy to accelerate the person towards the ground, but that energy is stored in the bungee and returned, accelerating the person back up.
