I'll probably get flamed for this but I think Scott bikes are hot. And while Trek's are nice, they're freaking everywhere. I tend to lean towards the non-mainstream so I'd opt for the Scott.
But in the end, it's all about which one fits you better and which one you really like.

If you're getting Di2 with the Scott, then go with Scott. If you're not getting the Di2 with the Scott, at the same price point of the Trek, then get the Trek!
Wait A Minute!....What am I saying?....No!....No!....No!
Actually, on second thought, with the current Trek 6 series OCLV Hex SL technology momentum right now, I get the feeling that all eyes are looking ahead at Trek, just waiting with bated breath as to which way to move. TreK's current CF is 4 times stronger than anything else on the market right now.
This is not a good time to pay top dollar on CF, unless it's Trek's 6.9 or 6.7! If you just have to have CF right away, go to www.bikesdirect.com and look for a real bargain basement deal!
PS.
In fact, this might be a better time to invest in an 853 chromoly steel framed road bike. Perhaps even a Titanium road bike, if you're not getting at least a Trek 6.7!

The Scott looks better, but for $3500 I would expect something a little more impressive. Colnago, Pinarello, BMC, Orbea, and Focus all have similarly equiped bikes in that price range that, in my opinion, are much more attractive. Or you can go to BD, Rossetti, or Ribble and build your own CF bike with DA/Red groupo.

^^^ exactly, I spend a lot of time drooling over the bikes at Competitive Cyclist.
BMC Race Machine w/force
BMC Race Machine w/Ultegra
Orbea Orca
Keep an eye on This Page, there's some pretty good stuff that shows up.
Of course, this all depends on you being a comfortable enough wrench to skip the support of a LBS.
Edit: still blown away that you can get a Carbon/105 BMC for $1500 and ANY BMC for Less than a grand
Granted, some of the sizes are missing now, but they weren't in december.

If you are asking between the Scott Foil and Trek Madone, I think the Scott Foil offers more bang for your buck.
If you are open to other companies, I would personally opt for the best frame you can get and then upgrade your components later.
Personally, if I was going to spend that much cash I'd search for a deal on something made in North America. I.E. - Calfee, Indy Fab, Parlee, Seven....
But that is my personal paradigm.

If I knew that my carbon fiber was inferior to yours, I think I'd try to get rid of mine, as fast as possible.
That's right!.... I'd unload it!
Right now, I think I hear someone in the background saying, "Sell!..Sell!..Sell!"

That's the essence of upgraditis. Someone's X is always "inferior" to someone else's X which leads to mostly unwarranted coveting...
