So.. the new chain that is 2 links shorter than what came on the bike has exactly 2 extra links on big-big no derailleur, guess that means the factory chain had too many links.

I have seen the guy out on a bike, in Rapha kit. Funny thing, we've each seen the other on/with a bike, but neither of us has said anything like, "Hey, nice bike!" Me, I have the excuse that I'm a low social needs introvert.

Rode the cervelo tonight. Really wish I had a power meter on that thing. Just going by feel, the cervelo requires way more effort to do anything compared to the madone. Maybe I am just tired, but I have this area I dubbed the gauntlet. It’s at the end of my ride and I always sprint it, it’s the last busy section of road to my neighborhood. Always a lot of traffic and two stop lights, i’d say it’s about a half a mile long. On the madone I usually get up to 32-35 mph easily without my heart rate going above 167. Today I could go any faster than 24 mph, out of the saddle on the drops.
Both my brakes have a slight rub, I have tried time and time again to squash that to no avail, but could that really be causing that much more effort? That’s gunna be an issue since this my race bike at the moment.
I wish I was better with bikes, and had the time. I would love to just completly dismantle it and rebuild it.

Throwing the bike side-to-side in a sprint will exacerbate brake rub, so there's that. Did you try the "Business Card Trick"? Take one of those thick business cards, and fold it in half. Take the wheel out, put the folded card over the disk, and re-insert the wheel, with the card between the pads. If you need to, you can gently push the pads/pistons apart, with screwdriver of similar. Tighten the thru-axle. Loosen the caliper mounting screws just enough so the caliper floats. Squeeze the brake lever, and while holding the lever down, tighten the mounting bolts enough that the caliper won't move. Pull the wheel and pull out the card. Torque the mounting bolts to spec. Reinstall the wheel, squeeze the lever a couple times, and check for rub.
If this hasn't cured it, I can't help you. I'm fresh out of ideas.

The cervelo has always had really bad break rub when out of the saddle. Whyfi was able to fix his with after market something.

First, take your pads out and clean the sides of the pistons with a cotton swab moistened with brake oil. You want to pump them very slightly to expose enough of the side wall for cleaning, but not enough to push them out of the calipers, which is bad. YouTube is helpful. Then use a plastic tire lever or similar non-metallic object to push the pistons back all the way into the calipers. Then try your adjustment again.
Then, if the above fails, set the bike up over a white background with good lighting. Loosen the bolts and adjust the calipers so you can see space on both sides.
