Don't worry about it. You can get the permit on the train. The conductor gives you a hand written receipt that you turn in at a ticket counter for a more permanent one at your leisure. In my experience with taking the bike on the train --both LIRR and NJTransit-- the conductors have been totally cool, very accommodating.
