A seat too low will definitely cause knee problems. With proper fit, you won't be able to touch the ground will sitting on your seat. A shorter stem at a taller angle will help keep the upright riding position. It takes a while to get used to riding hunched over. More riding will help build the muscles. I can ride for longer stretches in the drops but at one time, it was uncomfortable.
