depends on why you are sore. If you are sore from over use of the muscle, then take a rest day or 2 (or do a lighter intensity recovery ride).
If you are sore from not being properly hydrated or fueled then you need to look at your nutritional intake.
Trust what your body tells you. When you over use muscles, be it cycling or weight lifting, it is wise to allow the body to heal. Its always good to take a day off to stretch, do some myofacia release, etc.

you can reduce the effectiveness of those 3+ hour rides by not giving your body enough time to recover/heal.

Moreover, you'll find what works best for you as everyones body responds differently.
