With Shimano index the position of axle in relation to the RD mount matters. If the piece is in the correct position, installing the wheel will be more accurate and consistent. Putting the left axle against the stop and centering the rim between the brake pads should get you consistent positioning of the right axle.

Shimano's recommendation: Note the X measurement, and also the angle that it is measured against in relation to the axle & bottom bracket.
