Yes, your wife is correct. There is only one Yellow Jersey and it is awarded to the rider who at the end of each stage has the lowest overall elapsed time for the entire race. Although it hasn't been done, it is possible to win the Yellow Jersey without ever winning a single stage.

Where you might be getting confused is that it IS possible for the stage winner to also be the race leader (Yellow Jersey) AND the points leader (Green Jersey) AND/OR the king of the mountain (Polka Dot Jersey). Heck, if this notional rider was under 26 years old and riding in his first Tour he could hold the White Jersey too. However, if the Yellow Jersey also is the points leader the individual in 2nd place in the points competition gets to wear the Green Jersey, etc...
