Squeaky shoes
I have a pair of Giro Spd cleated MTB shoes that squeak when I pedal. I have tightened and sprayed with wd40 and the squeak continues. I swapped pedals and still had the noise then rode with regular shoes and no noise so I am confident it is the shoes. Any suggestions? I don't really want to coat the bottom of my shoes with grease lol.

Are you positive it's the pedals? Squeaks that occur once every pedal turn could also be:
* crank bolts
* chain ring bolts
* bottom bracket
* bent chain ring
* front derailer interference
* saddle

I chased a squeak through my crank and bottom bracket, only to realize that it was coming from the bottom of my saddle. Derp! It sure sounded like it was coming from the crank area...
If you're positive it's the shoes (your preliminary steps make sense), then I'd suggest:
1) Clip the shoes on to the pedals without your feet in them.
2) Look closely at the soles and see if any portion of the tread touches the pedal body or spindle, or can be made to touch when really mashing.
3) If so, then sand or Dremel off that small part of the tread until it rubs no more.
Or just see if it's another part of the shoes. Some shoes creak when they flex.
