Question for someone using cycleops powerbeam trainer

I just got this trainer and have managed to get Virtual Training Software working, which is frankly a miracle.
I do not understand how the gearing on the bike is incorporated into the electronic power. It seems like it would screw it up as the software has no idea what actual gear the bike is in.
I am assuming you don't use your gears as you have put all your gear ratios into the software. There are keyboard strokes you are supposed to use to adjust the resistance.
What the heck gear am I supposed to leave the bike in to ride downloadable routes so my power readings are correct. I wasn't sure even how to do the calibration roll down because I wasn't sure what actual gear to use. I ended up changing gears during the calibration in order to keep my speed correct. I wonder if that made the calibration inaccurate.
I can't find the topic of changing the actual gears anywhere on the interweb, so I must not be understanding something.
