Ouch...stem.
I just put my new bike today and took it for a ride and what do you know...when I lean over the bars the stem hits me right in the balls..wtf? Good thing I ride with a free-wheel so there won't be need for leaning over the front wheel..but why is that ? Is that just crappy luck or is something off with my set-up...? I plan on riding fixed in the future so I need to figure this out..my top tube is 58cm and I'm 6'2.

Thats pretty much how you skid. Nuts on the stem. I have flat bars and it's not a problem anymore. A friend of mine is making a bmx-style stem pad for the same reason.

Happened to me.. did some research and pretty much everybody (Sheldon Brown and Park Tool) agrees that castration is the only good solution. Unfortunately that was too costly for me.
EDIT: Definitely not a DIY job, see if your LBS could do it.

Yeah, the problem is you installed your stem in the center of your bars. If you put it offset to the side, your junk will just hang next to it, instead of running right into it.

Maybe your balls are just too big?
