Singlespeed & Fixed Gear "I still feel that variable gears are only for people over forty-five. Isn't it better to triumph by the strength of your muscles than by the artifice of a derailer? We are getting soft...As for me, give me a fixed gear!"-- Henri Desgrange (31 January 1865 - 16 August 1940)

Toe overlap will be hard to avoid with track geometry, so just get used to it.

If your wrists/arms/shoulders are hurting, your fitment must be way off. AFAIK there shouldn't be much weight on your arms really.
To add to this, remember to check the geometry of whatever you end up with, because a 54cm could have a top tube of 51cm (for example). You could be a 54 on one frame and a 58 on another.

Yes, I've already fitted myself and made measurements. I raised the seatpost on the Kilo and figured I could go and buy a 100mm stem to fix some of the saddle to bar length that it's currently lacking in. Don't get me wrong, I enjoy riding my bike, but for what I'll be using it for (getting from pt A to B), it just isn't comfortable after about 15-20 miles. The area I ride at has a ton of hill climbs. Steep ones, long ones, you name it. Its not the most comfortable place to commute with the Kilo, but I've been doing it anyways and I guess my improper "play it by feel" fit was punishing my joints. It probably doesn't help my case that I'm trying haul ass with a Chrome Ivan filled with junk weighing me down.

The 55 Wabi works out well on paper for the type of ride that I'd prefer right now. Something solid, fairly light and comfortable on rides longer than 20 miles. I still have plenty of time before I can scrape up the cash for the frameset, so for now I'll do some minor tweaks on the Kilo for a proper fit and hopefully we can coexist with the riding terrain.
